It isn't exactly either of these reasons. I find that I like Zero's personality more (he's less manipulative, and he cares about people and things other than Yuuki while Kaname would use/throw away anyone else for her). I also find that I like Zeki moments more. I guess that could be chemistry. But I think that's interpretive too - when you prefer a character or a pairing you automatically prefer their moments.
