I'm not sure if I'd class Itachi as a villain... but since he's in the pick, I'll choose him. :D Otherwise, it's Orochimaru.

StarfireFANone and ImAnEasel, Itachi massacred his entire clan except for Sausuke, he's one of the members of Akatuski, and he brought both Kakashi and Sausuke to another dimension and tormented them both, how is that not being evil.

He gave him his eyes!
He set Sasuke free from Orochimarus curse mark!
He shared some of his power with Naruto!
He made a deal with the Akatsuki that they won't attack Konoha!

Itachi was more an anti-hero.

But Orochimaru has always been my favourite villain. I like some characters on this list more, but Orochimaru just makes a good villain.

I love Itachi and Zabuza more, but I don't see them as villains.

Itachi is my favorite Anime character, and he is not a villian! :< so I'm not picking him.
